I'm in the process of re-watching season 2 and in Man of Science, Man of Faith I got the distinct impression that things are not as they seem (as usual). When Jack is talking to Sarah when she comes out of surgery it is clear that he thinks there is no possibility that he has fixed her. He is completely shocked when she can move her legs.
